I like option 2: Separate shortcuts open the same application in a different tabs/modes.

It goes deeper than that. The design of accessing messenger from the notification area brings many inconsistencies. Prime example, if I close all the windows from messenger, the app keeps running (as a notification icon in Vista, or as this rogue window in Seven). The normal thing to do would be to sign off and exit the app when the main window is closed. If you want to keep logged in, you would minimize it instead (taskbar space is cheap in Seven). Think about it, it's the same way Mail behaves (another 24/7 app).

But, of course, they've been teaching the users they could just close everying and keep logged in. I can see the user's revolt from a mile away if they would change that behavior. Still, wishful thinking...
